I have the same problem. I am also using QT mov. I was wondering if I clipped into two sections and did each separately whether I could join after. I don't really have an answer but raises question whether it is a mov specific issue.

This may sound like a stupid question, but do you also have Quicktime installed? Simply having the TMPGEnc plug-in for MOV files won't help you.

  4. Try converting the MOV to AVI format using either MOV2AVI or RAD Video Tools and then use the new AVI for your MPEG conversion.

In some cases you may need to extract the Audio to WAV using MOV2AVI and the Video separately either through MOV2AVI or RAD Tools and then use both the Video and Audio files to create an MPEG.

    Give that a try.
