Your solution might make sense to me if you have TMPEGnc changing your frame rate, but I always go under the advanced tab and check the "Do Not Change Frame Rate" box.

The remuxing didn't work. What did work was separating the .WAV file from the .AVI file and encoding into TMPEGnc by selecting both files.
