Can anyone please recommend suitable software that can process a MKV file to normalise surround sound (5+1) audio files.

You can use clever FFmpeg-GUI.
Load your video, click main page, click encode audio stream, select your 5.1 audio stream (if there are different audio streams), click volume detection.
If finished, you're in the audio encoding section.
If an audio gain value is found, it will be displayed under Filter as volume with a positive db value.
Then select your encoder and the desired channels and click encode. Done.
