    Whenever I try to slide to a scene it skips way ahead as if there were chapters but there aren't any according to MKVExtractGUI2.

    "Options"->"Tweaks". Un-tick "Fast-seek".

    I originally downloaded this from youtube via Video DownloadHelper in Firefox. I tried at first trying to get it using JDownloader but it was only giving me the audio files. I tried un-ticking "Fast-Seek" and it was not very precise using the slider. I found out that JDownloader has an option to add variant links and I was able to get the mp4 link that way. The MP4 plays better, problem solved.
