Ive looked everywhere and can't figure out what I am doing wrong.
I am taking the LOTR extended edition blu rays and combining disc 1 and disc 2 (using the method here).
I open the program and add the first half of "fellowship".
I then click on that file and select "append files" and select the second half of fellowship
I change the output to "fellowship full".
However, when I select "start multiplexing" I get an error stating "Files cannot be appended to themselves".
Am I doing something wrong? Ive tried renaming all the files but I keep getting that error.
Any help would be grand.

I never had that problem. Are you using the latest version? Can you make a screenshot of the windows with all files, tracks and the error message visible? Copy error message and command-line here (Multiplexer->Show Command line->Copy to clipboard).
Try to delete all cache, jobqueue and reset settings to make sure you aren't looking at a message from an old encoding job. https://github.com/mbunkus/mkvtoolnix/wiki/Location-of-settings,-job-queue,-cache-folder

I am using MKVToolNix Gui v9.9.0 (`Pick Up`) 64bit.
I deleted the ini file, along with the cache and jobqueue.

The first file has 12 outputs but the second one has 13. I assume it has something to do with that. Will take a closer look tomorrow but if you remove the extra track from the second file it might be fixed. Could still count as a bug though if the GUI creates this non-working command.

Yes, one append-to is 1:7:1:6 which would be appending to itself. -
Ok. Looking at what it going to be appended I see this.
It looks like part two has an extra audio track for some reason. Is this what is causing the issue?
I will redo the editing to the 2nd part of the movie and see if that extra track appears again.

EDIT:
I see what happened. There is an extra audio track in section 2 because I missed it when ripping it the first time. The language is "pro" while the rest is "eng".
So essentially, everything can be ammended because there is something to ammend to. However, because of this extra audio track, there is nothing to ammend it to, so its ammending to itself.
