Seems like I finally found a solution that worked. After toying around with all the settings I finally tried setting the VBV Buffer back to 40. I used several different settings to test this and all the test clips I burned worked. Using the same settings with the VBV Buffer set to 0(automatic) gave me the same choppy audio problems. Hope this helps some of you out there.
