I have .MKV (AVC codec) files and want to get rid of logo which is not visible all the time but appears only in some periods of movie.
Is there a good program for .mkv files which can do such things like DeLogo filter in VirtualDub?
Basically, conversion to avi is always an option but all know that's not the way it should be done.

You can open mkv in virtualdub with http://fcchandler.home.comcast.net/~fcchandler/Plugins/Matroska/ . Convert to avi with xvid or avc.
