I would use AviDemux if cutting on GOP boundaries is fine, or VideoReDo TVSuite trial if you need a frame-accurate cut. Rename MKV to MP4 to cut with VideoReDo.

I take it that VideoReDo does not like your MKV. You could try AviDemux to remux it as a true MP4. From the command line this is done with avidemux2_cli.exe --load "%~n1.mkv" --output-format MP4 --save "%~n1.mp4"

You have to answer a couple of prompts for the remux to run, the one about H.264 (assuming it's AVC/H.264) and another one about AC3 not being valid for MP4 (again assuming AC3 audio).

    MKVMerge:
Load MKV -> Global tab -> In the splitting menu, select "Enable splitting" and in "...after this duration:" choose where you wish to cut. If it's just one cut (at a time) enter 2 in "max.number of files:" to avoid dozens of files depending on where you cut.

You can select in time, or seconds where exactly you wish to cut, but it won't be frame accurate.

I can't wait for VideoReDo's H.264 editor to fully mature for frame accuracy - it's due time. If you need an MP4 for this, just use MKVExtract, or TSMuxer to pull the streams from the MKV, and use MP4 Muxer (An MP4Creator GUI) to create a true MP4 file out of them.

All free tools till VideoReDo's H.264 hits primetime. (Should be worth buying then.)
