Give Any Video Converter Free Version a try. I've had good luck with several format conversions. If you use the 'Customized AVI Movie' or one of the other customized outputs, it has quite a few adjustments. If it works for you, consider purchasing the pro version. It is very easy to use.
Or other members may have better suggestions.

I realize the OP is now banned (for whatever reason), but I must agree with redwudz here, I just gave Any Video Converter a whirl with a tricky mkv file and it worked flawlessly and gave blemishless results! AVstoDVD, DVD Flick, WinFF, Avidemux and Xvid4PSP all borked on it (they are all great softwares nonetheless, don't get me wrong)! I have ConvertXtoDVD (registered) which worked also.
I have been testing for a friend who wants a free one-button-click / all-format converter, no brain-hassles etc, and I think I found it with Any Video Converter.
Thanks redwudz for the tip!
