I'm able to extract the .m2ts from the Blu-ray disk and extract both the audio and video streams from that. I can play the .m2ts file flawlessly.
I remux the audio and video into a .mkv container and it has trouble decoding the same audio stream (DTS-HD Master Audio).
CoreAVC w/ Haali Media Splitter
AC3Filter as my preferred decoder
FFDShow to decode everything else
Media Player Classic for playback
... this is pretty much all I have installed. No PowerDVD or anything.
Why am I able to decode the audio fine in the .m2ts container and not in the .mkv container? Codec setting? Remux setting?
Edit: Yes, I was able to extract the core DTS stream and use this, but I'd rather use the DTS-HD MA if possible.

In order to play DTS-HD audio you must have an amplifier with HDMI 1.3A.
I'm afraid that Media Center PC won't support DTS-HD just yet, also MKV container is not suitable for this audio stream anyway. If you want to keep DST-HD you must use TS container instead. The only player that i know supports DTS-HD is M6500A, where you can get anywhere in the internet, but I found:

I bough TWO of TVIX - M4100SH and M6500A, the only one supports DTS-HD is M6500A and I have to play it through my Onkyo TX-SR605S via HDMI connection, where my BOSE Life Style could not play

If you have a playstation 3 you might try streaming it to that then to your stereo equipment. I believe the playstation 3 can play m2ts files.

I may be wrong. I don't think PS3 supports M2ST with DTS-HD audio.
Also M2TS is TOO BIG (20~30GB per movie) for a computer storage, where TS ans MKV are much more space efficient

Btw I stream .m2ts video to the PS3 via TVersity ,however just change extension to .mpg before streaming..

Just an update.
limHD-310s - A High Definition Network Player has the ability to convert DTS-MA/True-HD (7.1) to DTS-core/AC3 (5.1) on fly.
This solve the problem of playing DTS-MA/True-HD (7.1) in non DTS-MA/True-HD (7.1) supported AV system.
