It sounds like the encoder is loading the AVI file directly, without rendering it using DirectSHOW, and thus DirectVOBSub/VOBSub don't have access to it, and thus cannot subtitle it
I'd check if the encoder has an option to let DirectShow do the video decoding. If so, use that option and the subtitles should show up. Else, you'll need some method to frameserve the DirectShow version of the output (i.e. with subtitles) to the encoder... -

I have another machine with TmpgEnc and VobSub 2.23 that still picks up the .srt subs but I can't find any clues from it. It's not the end of the world but sometimes DvdAuthorGUI won't like an .srt file and I can get around it by "hard coding" the subs in. I'd like to get that option back if possible.
