Cut then Convert Xvid fast as possible?

Looking for opinions on the best methods to cut out a 20 sec clip from an Xvid file, then convert to MOV/WMV. I have 180 clips so I'm looking for the most effecient methods.

I was cutting with mpeg cutter from Boilsoft then
Converting with Video Cleaner (riverpast) Xvid > Mov/WMV

I realized cutting an Xvid caused problems because of the compression (I think) Getting Bframe Lag Errors when I convert to WMV/MOV. I'm also getting inaccurate cuts because of the I/Bframes (or something?).

Needless to say, can anyone give me some advice. Should I convert the Xvids to something else, then cut and convert again or ..?

you can cut with fairusewizard when you convert to xvid. change set the start and end.
