I have a bunch of clips from DVDs that I removed all of the audio from. I wish to replace them with my own track. I know it needs to be converted from MP3. What should I convert it into and how do I add the converted track to my video?

Convert it to 2 channel AC3 using ffmpeggui. How you mix it back in depends on what you current have. If you have mpeg elementary streams, just add the audio when you author. If you have VOBs, try IFOEdit to put the new audio in place.
