How do I use alpha channels as a mask in after effects, all I've heard is something about orginal footage multiplyed by alpha channel = masked footage then masked footage + premultiplied by alpha = final composite.
Could someone give me a step by step walkthrough on how to do this please?

Hi,
I'll help you out, I've been using AE for years now.
Assuming you have AE 6+ Professional the easiest way is to use the auto-trace feature.
Select your layer with the alpha channel and go to Layer--? Auto trace.
Make sure you set channel to alpha and click the Work Area check box in the timespan area.
