I have many movies on my PC that have AC3 or DTS sound that play fine through my speakers with AC3Filter. I also have a sony home theatre that allows me to input sound from an external source to play through my 5 speakers. The only problem is that it will only accept input via a normal stereo left/right cable ie. it doesn't have spdif in. Is there some way I can setup my movies so that the sound is output through all 5 speakers? My audio reciever can output Pro Logic I & II.

If your only input option is stereo, then your receiver will have to create the center and surround channels, which it should be able to do just fine.
Google is your Friend -
With simple L and R audio, you will not get true DD audio. Your receiver will probably shift the signal to something like Pro Logic if you so choose. As far as 5.1, you are out of luck.
