What makes these so much different than other avi? it said something about ac3 audio encoding. Is this something that can be easily turned into a VCD or DVD? I tried using Divx Doctor II, but it wouldn't really let me turn it to a .mov. Any suggestions?

You can turn these into a vcd or svcd with ffmpegx if you (on the options tab) decode with mplayer and not quicktime (this takes a long time, approx 12hrs/movie on a 667mhz G4 ). Just choose SVCD preset (or VCD or DVD etc)and then on the options tab select the mplayer checkbox (also uncheck letterbox if the source is 4:3).
About ac3: Quicktime wont normally playback ac3 sound (which is why we used mplayer and not quicktime in the ffmpegx instructions above). There is a free ac3 codec available out there so you will get sound when you playback in QT. This may even allow you to use QT decoding in ffmpeg but I havent tried that.
Edit: The ac3 codec is at http://www.insaneness.com/ac3.html
