Altough the movie im re-encoding comes out with good quality and sound, the problem is that after every few seconds, the movie kinda stops for a sec, actually, its less then a sec. Like when your playing a game wich needs a better PC then you have. I tought that the computer might have been low on recourses, but I tried again, after turning the computer off for some time.
What could be causing it & how to get rid of it?

Sounds like a problem with your framerate. Check what your original file is and then what you are converting to. My guess is that you have a file that is 23.97 fps and you are attempting to go to 25fps. If this is the case do a forum search and you will find some helpful posts.
