I just encode with TMPG using "source frame range". Essentially, TMPG will encode twice for each half. I also make sure I've got the sound in a separate .wav file and have hooked up Toolame as the external encoder.
I rarely get audio/video sync problems that way.

I have had similar synchronization problems but it hasn't mattered what the source was but rather how big the file was and how far into it I am cutting. I found a work around for the TMPGEnc lip sync problem.
I recently did a 2 hour capture. I captured at 2MB/s and wanted to make an XVCD at that video bit rate. I took the 2 hour movie and broke it up in 3 cds using TMPGEnc. The first CD had a 20 min and 26 min file on it. Those files were in sync. On the second disk (46 minutes into the movie), I used 2 files about the same size. Those files had the audio delayed. I then used TMPGEnc to demultiplex the video and audio (to mp3) then I converted the audio to wav. I then used my wave editor to cut off the first 0.25 seconds of audio. I then remultiplexed using TMPGEnc and the audio was now in sync for the whole file.
It takes a lot of time but gets the job done. The 1/4 second separation seems to be consistent in TMPGEnc.
Has anyone else tried this and seen this result?

problem and found that if i lower
ME from 95 (that was set for my sys
with droping no frames) to 85
the sync problem will accur in about
1 hour.
