Encoding Quicktime movie to Flash with ffmpegX resulting in 0 Kb

Tried many times but in vain to encode QuickTime movies to Flash with the ffmpegX encoder but always resulting in a file with 0 Kb i.e. no encoding took place. Here is the info given to the encoding:

Audio stream (#0.0) listed before video stream (#0.1), resulting in a mismatch for mapping. With some files that happens.
Tick the Invert mapping checkbox in the Audio tab. Then try again.
