match the sound quality of two audio tracks

I'm trying to match the sound quality of audio tracks of 2 different cuts of the same movie but am very much a novice. Both cuts of the movie I ripped onto my hard drive from blu-ray discs. I converted both to mp4 using Handbrake, with the audio codec set to AAC and the mixdown set to stereo, but one has a 'flatter' sound, and the other a more 3-dimensional sound, which makes it sound louder to the untrained ear. On both discs it says DTS-HD Master Audio 5.1. Is there a way to get the audio quality of both tracks to more closely match?

how did you solve things ? and where the two cuts from different sources ?

Well, I thought I'd solved the problem by changing the sequence settings in Premiere Pro from stereo to 5.1, but this morning when I listened to it I didn't hear as much improvement as I initially thought. Both cuts were from a set of Blu-rays sold together. Seems like in the past I was able to get better audio in converting with Handbrake by switching the mixdown from Stereo to something else, but I can't remember what. Or maybe it was the samplerate. I can't remember fro sure.
