Lately, I've seen alot of videos split in to 2 files, listed as CD1 and CD2. I watched CD1 and it is only about 45minutes long and basically cut off int he middle of the movie.
Is there a way to merge these 2 files together into 1 big file but in sequence of the movie from start to finish?

Open the first video in virtualdub, then select file, append avi segment and select the second file. As long as both video clips are same bitrate, framerate res. etc then it will join the 2 together. Then save with a new filename. Select direct stream copy for the video and audio.
