stuttering wav from virtualdub

Hi, I usually make a wav file with virtualdub then use TMPGEnc to encode the two files to create vcd to avoid sinc probs. However with the last movie I found the wav file I stripped with virualdub stuttered badly. The movie plays fine before in mediaplayer. I think its a ac3. I got headac3he, but after installing it (and all the dlls) it crashes. Any better ideas? Could this be a codec thing?
