Whenever I join mpg files with Tmpgenc their is a clicking noise whereever the file merge is . Is their anyway to stop the clicking noise?

Not really, it is a consequence of joining the sound tracks, if the DC level isn't the same or there is a transient noise which gets cut there will be a click. A fix is to demux the audio and cross fade the two tracks externally, being very careful to keep the syncing right.
