I'm trying to cut excess footage off the beginning off an MPG from a capture I made. In TMPGEnc, I can cut the footage off and output it to a file, but when I try and join the finished MPG to another MPG in the capture sequence, it says they're not compatible. It's obviously translating the original MPG into another form, but I can't figure out what. The resolution is the same, I know that much, but I can't figure out what's changed to make the file different.

When you use Merge / Cut in Mpegtool, did you select what type of output file that same with original file like, MPEG-1 VideoCD, MPEG-2 Super videoCD (VBR)?

You know something, you just saved my whole day. I've been pulling my hair out, running through various apps trying to find a solution and it was right under my nose. I've been merging MPGs in Merge & Cut, but not cropping them there. I was cropping them another way in program, which was screwing it up. When I cropped them in Merge & Cut, it was in sync, quick, and error free. Totally cool. Thank you thank you thank you. It's been driving me NUTS!!
