TMPGenc Cutting issues

I am having a problem wiht 2.35. I find that after I cut the movie (Merge and Cut), then Demux (Simple De-Mux) and last Mux it (Simple Mux) I still get run off at the end of each cut where there is not volume. The parts with no volume aren't even suppose to be in that cut. I get sound right up to where I cut it and then extra footage with no volume.

Can anyone tell me what I am doing wrong?

I am a newbie, but I would use VirtualDub to cut movies. The main reason being TMPGEnc edits using a time hack, while VDub has the option of using frame reference as well, which works better for me.
