I always put subtitles in the bottom black bar. To do it, you have to use VDub and Avisynth.
1. Open your AVS file in VDub.
2. Go to Video --> Filters ---> Add --->VobSub
3. When prompted, choose VOB files
4. Click OK to create idx files.
5. Click Configure
6. adjust x, y to position subtitles.
You can preview your subtitles in VDub, if it's not what you like, you can always go back to adjust it. When it's done, go to File --> Frameserve Mode, save it as .vdr file, then open it with your encoder. You are ready to go.
