I have an MKV file that was ripped from one of my own Blu-rays, the anime movie is in Japanese and it has two subtitle options (English and Japanese) which, when playing back with VLC (for example), I can select.
However, if I use Handbrake to reduce the file size I lose the subtitles.
I've been into the subtitle settings and fiddled around but don't seem to be getting anywhere.
Any ideas please?

As far as I can recall, you have to add any additional streams (audio (other than the 'default' stream?), subtitles, etc.) yourself - it doesn't automatically scan the video source, assume you want to keep everything and therefore import them. (I'm not at a computer with Handbrake installed at the moment, though, so I can't check.
)

If you don't mind using another tool, load your recode in MKVToolNix. Also load the source mkv, where you deselect evrything but the desired subtitle stream(s).
