I've had no problems in the past muxing a m2v with a wav file (lpcm after it's been muxed). All I'd do is dump the files into tsmuxer GUI and let it do its thing. Except, it doesn't allow 44.1khz wavs for muxing. So how would I go about doing that?
My destination source will be Youtube, so I'm trying to upload the best quality I can. For SD footage I'd upload a lossless huffyuv file and be done with it, but the videos needed to uploaded are HD (1440x1080p to be more specific). I've tried doing a lossless HD upload in the past and the file ended up being around 14 GBs. It took over 8 hours for Youtube to upload it. But I'm going to be sending these videos to a client (10 of them), so he can upload them on his channel. And I don't want to be sending him 14 GB files to upload.
Anyway, I've looked around a lot for a solution but haven't found anything. Is there any possible way to mux a m2v and a 44.1khz wav (lpcm) together? Or is there any other uncompressed/lossless audio formats (e.g. aiff, m4a) that I'd be able to mux with a m2v?

try mkvtoolnix
I think the problem is the header in lpcm , which is incompatible with tsmuxer. Here is a utility to get around that
