Example, I have .avi (xvid) and .ts (h264), different lengths. What do you recommend to use if I want to add the audio track from .avi to .ts, without loosing quality of the video?

If you only need to add/cut at the start you could use goldwave or audacity and open the avi, edit , save as mp3 or aac. Add the audio to the ts with tsmuxer.
If you must resync in several places I would use an advanced/nle editor, import the ts video and avi audio. Start playing and fixing...this will take time...Export the video, extract the audio and add it to the ts file.
