I have some 720p mkv / mp4 stuff that I would like to make to AVI. So I used ConvertXToDVD to make the files DVD ready then IMG-Tool to make said folders ISO then used Fairuse Wizard to make these AVI & I select Native mode & then Bob Deinterlace & in some videos there is a purple line at the bottom & in some there are not. I am using Fairuse Wizard because its good with Target File Size as I want to have specific file size with these AVIs. So my question is why do some videos have purple lines & some don't ?

Why don't you go straight from your source MKV/MP4 directly to AVI? By going through an interlaced DVD encode you are needlessly degrading the video.

Use a bitrate calculator to determine what bitrate you need to meet your file size requirement. Then you can use any conversion program.
