What is the best method to convert MKV files into a format that can be edited in a video editor, such as avi, wmv, lagareth, or Huffy codec, etc dealing with as minimum quality loss as possible?

I have source files that are MKV but I only need various bits and peices from them to sync with music. And to do that I need to convert them to a format that is cleanly reccognized by my video editor, with out much quality loss. Also, the MKV files have optional subtitles that I want to completely remove in the process. (I can disable these for viewing via Vobsub, but I don't know if they would still be there after I encoded the file.)

What would you say is the best ways of going about this?
