Are you asking about audio sync problems? If so, and the audio has the same sync error throughout the playing time of the video, you would need to apply an offset, either positive or negative, when you convert the file.
What works for me most times is the save the audio file out as a WAV with full audio processing, then add it back in and use that for the conversion to MP3 with Lame MP3 ACM. I use Virtual Dub Mod for that as I find the audio handling easier than the regular VD. I also install AC3 ACM Decompressor to open the AC3 in VDM.
You can determine the audio offset with a player like MPC. Use the keyboard to change the sync until it matches, note the offset and apply that in the Interleaving 'Audio skew correction'. Time is shown there in milliseconds, (1000th of a second), either positive or negative.
