I have started using dvd encoder to encode some of my films but it appears it has made them out of sync. Is there a way to rectify this?

Not enough information. What is your source video format? You should be able to check the file with the latest version of Gspot, V2.52 If Xvid or similar, did you check for MP3 VBR audio? It's a common cause of sync problems. Dropped frames or a corrupted video or bad joins can also cause them.
I would try ConvertXToDVD, it does a better job of conversion, IMO, for a all-in-one converter. There is a older freeware version available.
