It all went smoothly, but when I tried to play the video in one of my media players, the video had a small error and lagged greatly behind the audio.
So I tried it again..
Again, same spot at the start of the movie were it freezes for a bit, then is delayed.
Any ideas why it happened?

what video codec did you use? video->compression in virtualdub.
try reconvert the audio if it is vbr audio. audio->full processing and audio->compression mp3 or whatever codec you like. -
My bet is on an error/undecodable frame (or two...) in the source AVI. Scan the source with VirtualDubMP3 Freeze.
