i have been added subs to my vcds for a while. i download subs in ssa format. this is how i do it.
open avi in virtual dub. Save the wav file in my case 44100hz. i the frame serve video only to tmpenc and save as an m1v file . i do this because most times if u frame serve both audio and video r not in sync.
when the m1v file is encoded open it virtual dub go to audio and open wav file u saved early. Then go to video filters click on add (i have the subtitler plugin for virtual dub from avery lee) click on ur subtitle plugin and then browse for your subtitle.ssa file click ok. Preview filtered - if the subtitle is sync with video and audio - frame serve again ur video only.
in tmgenc( not the wizard) click on load and click on unlock. to the right of your tmpenc click on audio only browse for audio .wav from earlier - save output file as an mp2 file.
now got tmpgenc tools and click om multiplec add ur new m1v file with subtitles , add your audio.mp2 file - output with a new file name and click run.
u now have an mpeg with in sync audio and subtitles
burn or cut it then burn

Frameserving from VDub will create permanant subtitles. If that's ok then cool. But if you have SSA script files I would recommend d/loading MaestroSBT (freeware you can find it at doom9.org). It will take the SSA script file and generate a series of BMP files and a text file with the timecodes for each. You can then use an authoring program to generate selectable subtitles.
If you're using SSA files I assume this is anime related, and while not necessary it's sometimes nice to be able to turn the subs off and watch in japanese.
