when using these programs whats the best soloution:-
leave 2ch and 5.1ch sound for main movie
or
just keep the 5.1ch sound (but will this still play on a machine with just
a 2 speaker setup (i.e. just through the tv))

I would just leave the 5.1 sound as this will play in stereo 2ch if thats all thats all there is available(ie:tv) and will play 5.1 if that option is available to it.This is what I do with dvd2one and the others should be the same.

Selecting only the 2-channel stream puts around 400MB's into improving the video quality. I think better video is more important than audio.
