Autopadding occurs when your MPEG files aren't the correct "pack size" and VCDImager needs to add in zeros so that it can fit the MPEG data properly onto the sectors of the disc.
Autopadding is BAD and unless it is absolutely minimal, you should avoid it. Not only does it unpredictably "bloat" the size of your MPEG, it can also lead to playback problems.
The way to avoid it is to make sure that your MPEG is in the correct "pack size". The way to do this is to make sure that you have correctly multiplexed your MPEG.
If you are making standard VCD, then use TMPGEnc: File --> MPEG Tools --> Multiplex.
Load your file and set the save file. Change the setting to "MPEG-1 Video-CD".
If you are making an XVCD, then do the same but with the setting on "MPEG-1 Video-CD (non-standard)".
For SVCD, change to the appropriate setting as well.
Alternatively, remultiplex with bbMPEG.
