How would I add "thought ballons" (like in comic books) to some videos for a comedy type theme within a video. Also how I could I position it in the right area and set the duration of the "balloon." I have a many programs and would like to know how this can be done. Is there a guide? (I looked and couldn't find one) Also, how can you control a transparent .avi and control the area where it will play on the frame. ex. Need to add a cartoon character made in a 3D program (with the background transparent) and would like it to walk across the frame of the video.

Yeah, you need a video editor that has multiple layers, or at least one overlay layer. Sonic foundry stuff (Vegas, Movie Factory), and even Ulead Video Studio should be able to do it. Download some demos and try it out.

I've got Ulead Media Studio 6.5, but I still have a problem placing the overlay object in the correct postion.
