  1. I tried the usual way I use with virtualdub but it don't like the ac3 - is there another way to split the 2 so i can re-encode in tmpgenc? - TIA

    If by the usual way you mean Full processing mode and converting to PCM, no it won't work in vdub. What you can do is extract tha actual Ac3 using direct stream copy. Rename the movie.wav file to movie.ac3, run it thought ac3fix.exe to get movie_fixed.ac3 then convert to wav with HeadAc3he.
