    First I don't know how you can set a CD/DVD drive as a primary master. Primary master usually is a harddrive which has on it the partition c:\ ?? MaybeSecondary Master ?? I have mine set on the secondary channel as master and works great. DMA Mode 2 is 33 MB/sec and is faster than PIo.
    DMA = Direct Memory Access
    PIO = Programmed Input/Output
    You can try to set it on DMA( from what you said about the settings i assume you have Windows 98 ) and see whow it works. Some people in this forum complain about having problems with the drive when set to DMA but for me worked fine. I had some issues with mine but I think the problem was somewhere in the operating sytem because since I reinstalled my Windows worked fine.

    About the best way to connect, I don't know
    If I remember correctly Pioneer recomends the drive to be master (you should check the manual because I'm not sure) and the only possible setting for that is Secondary Master. And because is on a secondary channel with it's own controller cable it will be more independent from the harddrive(s) on the primary channel.

    Hope it helped !
    Good Luck
