If you have a movie that's too long for one CD is it better to cut the .avi or the .mpg file?
Is there a difference (quality, difficulty of editing, ...) at all?

It depends
. Cutting a mpg with e.g. TmpgEnc isn't frame accurate. That is the cut might not happen exactly wher you want it to be (but ist's just a couple of frames). If you have varable framerate you might have to fit the movie. When cutting with BBMpeg you can't specify where the cut should be.
Leaves you with M2-Edit but I've heard that it doesn't do a good job if you have variable frame rate.
Avi's on the other hand are usually some divx codec which means that you can onlyl cut at B-Frames (which means not frame accurate.)
So it's up to you...

Cut the AVI with Vdub, you get to find out if it has bad frames at the same time (Scan) . Most people have a few seconds of disk 1, on disk 2
1, load AVI
2, Video > scan video for stream errors
3, Select Video/audio streaming
4, save as, save out a new movie
5, load in new movie and save part1, part2 with range select at keyframes
Now use TMPGEnc -
