Joining video files - Your favorite application?

Hello folks,

At a times, I come across a situation where I need to join video files.

Sometimes, they are exactly same in terms of bitrate, resolution and format so it is easy to do appending in Avidemux, although I hate appending file one by one.
Sometimes, the files are of different kinds, in terms of bitrate, resolution and format, then there is a problem joining the files. I have tried a few programs like Freemake Video Converter etc. But these programs do not work perfectly all the time. Plus, many of these programs are bundled with applications, hard to get rid of (even if you decline user agreement, they are still installed).

I would like to know what is your favorite application to join the video files, in either of the scenario?

Probably not much help, since I normally only append compatible files.

• mkv with mkvmerge (alternatively I don't really append them, but use file linking)
• mp4 with mp4box
• avi with AVI-Mux GUI
• transport streams with tsMuxeR

If I need to append files with different formats, I convert them to a common denominator (using my own tool) and when merge them using one of the tools from above.

A mencoder gui/frontend. Does it also reconvert so you can join everything?
