I am using the GUI software for MKVtoolnix to mux audio/video/sub streams I have ripped from a Blu-ray disc. My method has been fine for most other titles, I have simply been using BDInfo to identify which playlist files correspond to which stream files in the ripped BDMV folder, putting them through TSmuxer to demux the streams I want, and remuxing the streams in MKVmerge 4.4.0 to get one final Matroska media file.
However, I'm running into problems.
Firstly, I manually create chapters using the Chapter Editor, and save them to an .xml file. When I try to input the file (simply drag and drop) to the GUI however, I get an error suggesting the file type is not recognised.
Also, when I try to view the final result, I find the video is totally out of sync with the audio and subs (which are fine) due to it playing very slowly. At first, I thought it was down to me selecting 24000/1001 as the FPS in MKVMerge when the original video file was recorded at 30000/1001. However, I then corrected this mistake and I still get the same issue with the newly muxed file. As a test, I put the original video stream through Tsmuxer to create a new .m2ts file, and the problem disappears.
If it is relevant, when I tried to put the bad file created by MKVtoolnix through TSmuxer, I got an error message about the NALU size being invalid. No idea what this means though.
I'd greatly appreciate any help/advice in fixing these issues!

Just to update this, I tried altering the NALU size in MKVmerge to "4" (bytes?) and this enabled me to put the out of sync video into TSmuxer no problem. Putting the bad MKV through TSMuxer totally fixed the out of sync issue, so it definitely seems to be a problem with the muxing process in MKVmerge.
As a test, I tried setting the FPS flag to 60000/1, as opposed to the 30000/1 it should be at, and this fixed the out of sync issue. Can't think why this is the case however, considering that is twice as high an FPS as the original video file.
That method did produce a problem however - although everything was in sync again, the video showed horizantal lines across the screen in scenes with a lot of motion ("combing" effect?). Again, I didn't get this issue when putting the file through TSmuxer.
I know it looks like the smart thing to do would be to simply forget about trying to make an MKV and just stick to an m2ts file, but it would be much easier to use MKV's with my current setup, and I'd rather find out what I'm doing wrong here so as to be able to fix any similar problems in the future. -
Sorry to bump this again, but I think I might be able to explain the video issues I had.
It turns out the video is interlaced - might it be the case that MKVmerge considers the overall framerate when muxing, whilst TSmuxer counts the FPS with the consideration that interlaced video "appears" to be running at twice the actual frame rate? I understand it's a very simplistic explanation, but my tech knowledge is limited.
That would explain why I had to select an FPS value in MKVmerge that is twice as high as that in TSmuxer.
The other problem, the one pertaining to the "combing" effect I see in the interlaced video when muxed with MKVmerge, I thought could be explained by the difference in the way the player I use (WMP12) deinterlaces the video with different container formats. WMP12 is already compatible with .m2ts files, so I'm guessing the built-in deinterlacer works fine with these, but I have to use Haali Media Splitter for it to open MKV files. Could it be therefore that the deinterlacing part of the software isn't functional when using an MKV? Is there any way around this problem, assuming I am correct?
