Is there a way to set output mkv file size in mkvmerge?

Go to global options and type the size you want (example: 4180M) in the appropriate dialog box

MkvMerge doesn't encode so there's no way to set a file size (except when splitting). All MkvMerge does is take stuff (video, audio, subs, etc) from one container and put it in another container. The container overhead may be slightly different but the size of the stuff inside is exactly the same.
