The only editor I have been able to find that will even open MKV is avidemux. When I load the MKVs into avidemux I cannot jump to another position in the file. The beginning/end markers don't work at all. I don't get any errors or anything, it just doesn't do anything. It seems completely non-operational with MKVs other than the fact that it can open and play them.

Is there another editor out there that will edit MKV (or a workaround for this problem in avidemux)?

I don't think you will find a good editor for that. Maybe easiest to remux to a mpg, demux the video and audio with mkvextract or mkvcleaver, make a mpg with ImagoMPEG-Muxer and then edit with mpg2cut2, videoredo, etc.
