I was successful backing up all the other discs in the case, but Dangerous Days (Disc 2) after backup has menu tree issues.
The menu when selecting "play all" jumps to the trailers, and after "I Am Legend" plays dumps into the trailer menu page.
Selecting chapters, when attempting to play the first selection, you get the second documentary, with no access to the first program.
Decrypted with both DVDFab HD Decrypter (latest build) and DVD Decrypter in combination with DVD Shrink 3.2 and DVD Rebuilder (latest build), all delivered the same problem.

Since you tried almost all rippers (Rebuilder is not a ripper), looks like your problem is in messed up commands.
Only way to fix it is to correct (change) DVD navigation using PGCEdit (free) or DVD Remake (not free, but easier to learn). -

For clarification:
I ripped the DVD once with DVD Decrypter, then once with DVDFab HD Decrypter. Each of those rips got treated to a shrink with DVD Shrink and DVD Rebuilder, resulting in 4 shrunk copies
DVD Decrypter -> DVD Shrink -> DVDR5
DVD Decrypter -> DVD Rebuilder -> DVDR5
DVDFab HD Decrypter -> DVD Shrink -> DVDR5
DVDFab HD Decrypter -> DVD Rebuilder -> DVDR5
All had the exact same menu tree issue as described above. -
I tried your suggestion, clicking yes at every prompt and saving with the suggested filename and type at the end. This resulted in "bad allocation" error when using Nero, so I could not burn the file. Possible I did something wrong with IfoEdit?

Backed-up this DVD last night using RipIt4Me, DVD Shrink, and ImgBurn. Resulting disc has no playback issues.
