edit: The problem was that I didn't have AC3Filter installed because I thought ffdshow would give AC3 files a graph for rendering but that was failing for some reason, maybe I'm on a buggy build of ffdshow?
Either way I installed AC3Filter and all works now, but at the same time let me go and get an older build of FFDshow.

Are you using an old HC.INI file which specified the start and end frames of the previous file you ran it on ?

Also, try this Mplex syntax (not that'll help, but it might)
mplex -f 3 -s 2048 -h -V -v 0 -b 896 -o output.mpg input.m2v input.ac3 -
Thanks, the process was working fine, the problem was with the media player not being able to establish a directshow graph to play back the AC3 stream, I dont know what was playign the AC3 file directly before, but from inside the mpg stream it just wouldn't play (GSpot was what led me to this conclusion).
