how do you convert now?
what is your source?

I just convert to divx with mp3 using autogk and it looks pretty good after uploading it to youtube.

Shoot the original with encoding in mind. You'll note all his camera worrk is pretty much rock steady (tripod?) and backgrounds are all pretty simple, allowing more bandwidth for the stuff that moves.

YouTube converts anything you upload to Flash Video. Turns out, if you create your own flash video file and upload it, as long as it's within certain parameters, they won't re-encode it. Therefore, you can compress your video at a higher resolution and/or bitrate, and it'll look much better.
