Has anyone figured out the solution to extracting vobsub subtitles from mkv files yet when encountering the S_VOBSUB error? So far, I haven't heard from anyone that can do this yet. Is this problem just unsolvable?

Don't think that it is possible. If I recall correctly certain things are discarded when muxing vobsubs. So if you think you might need the vobsubs again, best to keep an external copy somewhere.
