It's a mov file that when played on quicktime has a menu similar to a DVD's, and you can chose between three different audio optiones, original, commentary 1 and commentary 2. So far all programs I've used to make it into VCD have automatically chosen the wrong audio track for me, except for TMPGEnc - but the video is very choppy and messy with it. When I do it with EO video, I get good video but the wrong audio. Anyone know how I can chose the audio with EO? Or a program that's good at converting these types of mov files to good vcds?

I don't have a direct solution for you but why don't you take the video from EO Video and mux it with the mpeg audio that TMPGEnc made? Open TMPGEnc, go to file>MPEG Tools>Simple Multiplex, choose the EO Video mpeg for the video source and the TMPGEnc mpeg as the audio source, click run and you're in business.
